Below are the parts in my own xorg.conf that are relevant. The point is, you need to have two devices. The nVidia card has an option "UseDisplayDevice" or "ConnectedMonitor" ... where you can decide which connection applies. The option names on your Radeon will wary, but there should be options giving similar functionality. Then in the server layout section, you make the independent screen setup. Hope that helps. ...
