I don't know how to reconfigure E17, but you can tell KDE 3 or 4 to use a different folder for its Desktop entries in the Paths module in kcontrol (4: systemsettings), and move the relevant .desktop files from ~/Desktop to the new folder.

Hi, I haven't had too much time to work on this after your post, but I did remove the icons from the E17 desktop suggested. Even so, they still show up when I log back into kde 3.5
I found that there is another issue that has kept me from moving the desktop settings for kde 3.5 to another folder in the path as you have suggested. For whatever reason, if I boot the laptop from off to the E17 desktop, the cooling fan doesn't start. Then the cpu temperature goes up to about 73 degrees.
If I boot the laptop from off to kde 3.5 desktop, the fan runs normally, starting somewhere around cpu temp 45-50 degrees. It runs continuously after that, keeping the cpu temp around 40 degrees.
If I log out after booting into kde 3.5 and log into E17, then the fan runs with the kde settings and keeps the laptop and cpu cool.
I am hesitant to change the path of the kde .desktop settings unless someone can figure out what to do about the fan issue. I don't want to burn up the machine!
I don't think changing the path of the items you see in the desktop background will affect whatever breaks the fan control. I have 0 clue about fan control on anything other than my Thinkpad X60 though so use your judgement and others' advice.
