Just some general hints (and sorry for late response, even ill-minded hackers need some vacation from time to time ;)) For scanning a Samba file server I'd recommend to use a product which is able to do on-access scanning (a scheduled scan has always a "time gab" between putting an infected file on share and running the cron job). So, either use a generic solution (a kernel module) for on-access scanning like Kaspersky AntiVirus (kavmonitor), H+BEDV AntiVir (AvGuard/Dazuko) or Trend Server Protect/Linux (IIRC CAI InoculateIT offers such a feature, too).
