This is not a tendency by software, but the application the XDG specification, which wants (warning: extreme simplification) configuration files in ~/.config, application data in ~/.local/share and caches in ~/.cache. You shouldn't however remove any folder - your old kdelibs 4.x apps will keep on behaving normally. (and something I always say when providing support on the KDE Community Forums: *don't* delete .kde[4])

Your desktop configuration will not be used (but it will not be deleted either, should you want to get back to Plasma 4.x).
