For me it's the problem that some specific filter sporadically misses at all - msg stays unread in input.
And sometimes this filter works - but not completely, say: it should move the msg to a dest folder and it does, second: it should mark it as read and it doesn't.
Most msgs are filtered, but some not. Some stay in input as read although I never touched them.
So there are mails left in input, some new and some marked as read, though they should be all filtered completely to some existing dest folder and marked as something.
Btw - keeping filter logging active is no good idea for me at all - it slows down filtering bad. Coping with more than 1000 emails a day is no pleasure its just impossible.

As stated, filtering for List-Post works as well.
Did you check via Tools > Filter logs whether your other filters work? Some users found that their filters did not have a valid target folder anymore.
