The machine with the bigger fonts has an onboard ATI Xpress 200 and the other in which the fonts are smaller has an nvidia GeForce 8400 GS. It seems the problem is DPI related, as suggested by Randall in other post. However, I don't know where to set this system wide. Both machines have the "Force fonts DPI" option in KDE4's System Settings set to "Disabled". If I force a higher DPI in the machine where the fonts are smaller, they get bigger, but only for KDE applications. Pure Qt applications stay the same and I think GTK applications too. Where does KDE get DPI settings from when "Force fonts DPI" is set to "Disabled"?
Other than the card specific settings, I can see no other significant differences in xorg.conf in both machines.
Maybe if you paste both xorg.config to http://pastebin.ca and post links here, someone can compare them. More eyes, see more :-)
