No... but check apparmour and/or the chroot.
Yes, was doing that in the meantime (checking the chroot-dir). The file was not copied to /var/lib/named/etc, which is the chroot. Putting it there solved it.
Then the problem is finding out why the init script did not copy it there. Are you using rcnamed start?
