If it's C/C++ code, then GCC can automatically build the Makefile dependencies for you (flag -M or -MM). A simple Makefile which defines compiler settings and targets etc. could then be written by hand. If your code needs to be compiled on different platforms and you need some system-dependent settings, then autoconf/automake might be the best choice. autoscan might assist you in generating a rudimentary configure.in.
