Sounds like they're broken. I don't know of a power management feature which detects a fan being push started! They should run all the time AFAIK.
Perhaps the bearing is a a bit sticky or something? Just replace them.
Depending on the age of the computer and fans you may have two problems. One is the fans are dying and the other could be a power supply not large enough for your load. I'm betting it is both!
The only time your symptoms have appeared on any machines I am acquainted with was when the fan was going bad. Fans stop because of no power, lo power, or dieing fans. The only time stopping is normal is when you turn off the power.
