Strangely enough, when I run sax2 -r from a GNOME Terminal in my graphical desktop, SaX2 doesn't suffer the same problems. It comes up and stores the mouse correctly. I guess it's only when I'm running from a text-based tty terminal where I hit the problem.
Are you sure that the xorg.conf created this way works? I experienced something similar. I got X working through means other than sax2. Then, I ran sax2 from within gnome.
