You can see that the GNOME Screen Resolution applet has the wrong resolution, whereas SaX2 has the correct (1280x800) resolution. Also, my Desktop Effects aren't working anymore, although the control center app says they are turned on. What can I do to get the resolution back and these problems fixed?

I had the same problem with OpenSUSE 10.3 on a Macbook. I think the problem is that xorg 7.3 is detecting two different resolutions for output. You can use xrandr to "fix" the problem: $ xrandr --output VGA --off The "VGA" part may vary. For instance, others seem to need to use "TV". Fwiw, when I enabled XGL this problem went away, but I cannot explain why. However, I also have not tried dual-head, so maybe XGL disables the second output?
