You need to copy the vmlinuz.config and vmlinuz.version.h from /boot to the appropriate places under /usr/src/linux. vmlinux.config should be copied to /usr/src/linux/.config and the vmlinuz.version.h should be copied to /usr/src/linux/include/linux/version.h.
