I've had similar issues with Lilo and Ghost. Run "ghost /?" and get the list of options for ghost. Take note of the linux and boot sector switches. I can't remember which combination you need to pick, but you'll get it. I eventually gave up on Ghost because I think we had to do sector by sector copies to make it work. I think we're using a slightly older version of Ghost (2002/2003?), but Ghosting even a 40G HD one sector at a time was much too time consuming.
