When I use evolution, I can toggle seeing deleted messages in the 'View' menu on the top menu bar. I usually have it off. Turning it on lets me see all the messages with a line through them. I can then undelete them. Of course, this also depends on how you have set up deleted messages to actually be gone. But if you can see them in the file system, perhaps your mail client can help.
I have emptied /var/spool/imapd/user/user_name/cyrus.index, then issued "reconstruct user/user_name" as user "cyrus". It worked, all messages appeared back.
