This is known behaviour of kmail. And it is a works as designed according the current main developer of kmail. As with all open source software you're invited to sent a patch to change this behaviour the way you want it. However, as many people already complained and does not seem to be
develop the right patch. Perhaps a petition signed by many people, kindly begging the kmail developers (at kmail@kde,org) may work ....

This is very annoying, as the highlight jumps up and down the message header list as you delete read messages. Does anybody understand what I mean? Does anyone else share this same annoyance? Is there some way to configure KMail to not do this? I really like KMail except for this annoyance.
