Just go to Account settings, scroll to the bottom where it shows outgoing smtp server, and pick one to be the default, and remove all the others. Then in each account, add a Reply to address, and things will slowly take care of themselves. And set the outgoing server. Both of these actions are done on the same page in Thunderbird.
