If I understand your procedure and question correctly all you'd have to do is make sure KMail is not running, delete _all_ of the 'index' files ( *.index, *.index.ids, *.index.sorted) in your Mail directory, restart KMail and it will rebuild all of its indexes based on what it finds. All your email should then be available.
