compiz uses its own window decorations. The last time I ran compiz (quite a while ago) you had to start that manually (something like gnome-window- decorator, or similar). I think that has since been automated, but I'm not sure of the details, since I mainly use KDE with the built-in effects. emerald would replace the gtk window decorations, so whatever you do to start emerald, you would do to start the "normal" decorations if you wanted to use them. But as I said, I'm not an expert.
