I had a similar problem (SuSE8.0) and think that it arises because X calculates a dpi (dots per inch) value based on the screen size and resolution and then uses that to scale the fonts so that e.g. 10 point characters appear the same size on the screen as 10 point would in a book. The screen resoution is given in XF86Config so there is no problem there, but X tries to get the screen dimensions from the actual display and I think that this is where it may sometimes go wrong. I cured my problem by adding a line DisplaySize 320 240 in the Monitor section; that's for a 17" monitor and the dimensions are in mm. See man XF86Config for details.
