I have read about this problem (mostly on Kubuntu I think), but never seen it myself. Maybe you miss some package, or have some incompatible versions installed? Try a "zypper dup", I'd say.
When both "Configure Desktop" and "Configure KDE4 Applications" are in the (classic) start menu, is only the latter supposed to work or be used? The latter doesn't seem to have any way to turn off (compositing) effects except by disabling each effect separately.
No, your supposed to use systemsettings5 ("Configure Desktop"). As the name implies, "Configure KDE4 Applications" is KDE4's systemsettings, and changes KDE4's settings only. And Plasma5 does not respect nor migrate the old settings.
