Wine applications does not integrate well with with rest of desktop. There is no menu entry for wine settings. Also there should be menu for reboot wine. Proper icons for win apps. better desktop shortcuts creation for kde and gnome. Menu for wine notepad, command prompt and other provided utilities by wine. Also integration with mono for running .Net application ( because some win .net apps uses win librearies.) I use wine mostly for Heidisql (Mysql admin tool) and some time for games. For menu I think menu structure should be like this KDE/Gnome menu>Applications>Wine>(From here it should be similar to All programs menu of win xp) Another issue that I found is that uninstalled win app did not removed from the Menu. A new linux user may want to run a Windows exe. Not all native DLLs should been used, but only this, which doesn't provide problems.
