Looks like some applications (like Yast and Gnome) are build with GTK3, while others (thunar, xfce) are built with GTK2 which makes them look inconsistently in mixed environment. Some utilities such as nvidia-settings ate GTK2-only.

No, it is exactly mater of GTK3, since it is a new toolkit. One can create a theme that resembles other toolkits, but this is not a consistent solution (the same problem exists with Qt3/Qt4, Qt4/GTK2 etc). There are no themes for all toolkits and when one more toolkit is added, creating such universal theme becomes even more difficult.
has created a unified GTK2/3 theme for openSUSE. Even Adwaita is inconsistent since its GTK2 variant is simply Clearlooks.
