I don't actually know. I took over maintenance of the package a couple years ago and the update-alternatives logic was already there.
IIRC, this is probably a left-over from times when ntfs-3g was considered experimental or unstable. Before ntfs-3g became standard, there was an old (mostly) read-only implementation to mount an NTFS file system, which is probably the reason for the usage of alternatives for it.
