After closing and restarting the boxes a few times, it might show them up. Funnily, starting boxes from the terminal lists all VM's fine every time. I don't even know what logs to produce -- nothing seems to be logged to journalctl or such. What helps: touch /run/user/1001/libvirt/libvirt-sock

After that gnome-boxes is able to see my saved VM again.
