Garrett Treaty, what about MATE Tweak? Does it work? Is it debuggable? I can't reproduce the bug (on several installations): mate-menu with mate-tweak still both work.
With Mate-Tweak installed, I tried various different options to no effect. Also, in the Interface tab the 'Panel Features' section is grayed out, making the 'Enable Indicators' & 'Enable advanced menu' options unable to be turned on or off.
