Perhaps the entire /var/run should be skipped. What is missing from /etc/sysconfig/locate is a note telling the user that the variables in that file only apply when locate is called from the daily cron job. I've issued a maintenance request that adds /var/run/media to UPDATEDB_PRUNEPATHS as Carlos suggested.
