Looks like "init 5" is the culprit. After reboot to runlevel 3, /var/run/nologin does not exist, and the system is functional. Do an "init 5" and something creates /var/run/nologin and never removes is.
Let's have a look who/what creates the file ;-) First, make sure auditd is installed (package audit) and start it with systemctl start auditd.service.
