the system was not booted differently, just one cable was removed accidently.
So the bootloader was right with sdd probably. Still, always when the update
process enters a line like
root (/dev/disk/by-id/scsi-SATA_SAMSUNG_HM160HCS12TJD0PB99656-part2,1)
the system never came up with such a line. A search in the internet revealed
that this happens very often with mixed systems (ide, sata). Lines like this
were entered multiple times in the grub configuration when doing kernel
updates.
