I see the same message during boot here. The file is missing in the initrd, /lib/mkinitrd/scripts/setup-prepare.sh does try to find the file and puts it in $map, but the variable does not seem to be used anywhere.
It is. It's used in /lib/mkinitrd/scripts/setup-modules.sh, to be able to run 'depmod' on the installed modules.
My system boots fine however, so we see two diffferent problems here.
a) missing System.map* file b) system not booting correctly (the initial comment does not fully state it but I think kdm is not coming up, which may be Xserver related, so /var/log/Xorg.0.log would be interesting)

Well, if the scripts report '/boot/System.map-XXX not found' there might be a simple reason for it.
