for traditiona unix compatibility: ln -s . /usr/bin/X11 Assuming this should be done in /usr/bin ... should be possible (not tested yet).
for Linux/XFree86/X.org backward compatibility: ln -s . /usr/X11R6 (Assuming this should be done in /usr) it will not work since /usr/X11R6 is still not empty. BTW, as already said, replacing a directory symlink is nearly impossible with RPM. :-(
looking closer, why does filesystem.rpm still contain empty directories like
/usr/X11R6/lib/ Unfortunately not empty yet. I'm afraid it won't vanish that soon.

/usr/X11R6/include/net Yes. Could be removed meanwile from filesystem package.
/usr/X11R6/include/sys still used by xmgrace :-( Needs to be changed in xmgrace first.

scripts will break when trying to install fonts to /usr/X11R6/lib/X11/fonts/... and so on. Depends. /usr/X11R6/lib/X11/fonts is still in /etc/fonts/fonts.conf. This is another directory which cannot simply be replaced by a symlink. :-(
X11 application defaults are another spot for /usr/X11R6/lib/X11 problems, all "legacy" apps will try to install them to /usr/X11R6/X11/app-defaults (or even better /usr/lib/X11/app-defaults) instead of /usr/share/X11/app-defaults. /usr/X11R6/lib/X11/app-defaults is still read. I patched libXt accordingly.
