I guess the problem is that the wrong pin is wired, or the BIOS is broken to give the wrong pin information.
You can check which pin corresponds to which jack by checking the pin-detection HD-audio codec verb via hda-verb program. Study HD-audio codec spec, and use hda-verb program to issue the pin-sense verb to each pin widget NID.
Under Windows 7 the audio works perfectly, both analog and digital.
