The reason the system works fine is because those modules have been statically linked into the kernel so the modules don't exist anymore. A patch was added to the kernel to generate a modules.builtin file that contains a list of the modules now statically linked in. This list is used to avoid generating warnings while running mkinitrd, but it looks like another problem still exists.
