When both java-1_6_0-openjdk and java-1_7_0-openjdk are installed this results in three identically named menu entries. Are policytool from OpenJDK 1.6 and 1.7 actually incompatible? If so, then it would make sense to add the version to the Name and GenericName of the .desktop file and not manage the desktop files through update-alternatives at all. If they are compatible, the versioned .desktop files should go into private directories and only the policytool.desktop symlink should be left in /usr/share/applications. Also please consider changing the Categories to Settings;DesktopSettings;Security; because this is not an utility but an application to manage per-user settings.
