I encountered a similar issue but in a different condition.
My reproduce step:
1. remote log in the system
2. Go to Activities -> Applications, and choose a category
3. install a program, gqview for example, remotely
4. Check Applications
Without step 2, I cannot reproduce this issue.
It seems the event for refresh Applications was deferred indefinitely. I used
gdb to check the apps list from gnome-menu, and the list looked fine. The
signal for the desktop files change was issued, but the functions for the
refresh event were not invoked. If I forced gnome-shell to run deferred work
through looking glass[*], Applications showed all icons again.

Press alt+f2 and input 'lg', and then execute 'Main._runAllDeferredWork()' in
the looking glass console.
