One thing just occurred to me. You said that the config program for the ATI card saved the config file as XF86Config-4? And that you cp this file to "XF86Config" (as I had suggested) but the "ATI app" doesn't see it!
Well I bet the ATI app is looking at the XF86Config-4 and not the XF86Config file (as would make sense because it originally save it as a *-4 file.
And you'd be right...
See if the "ATI app" has a config file, and if so take a look at it and see if it refers to the XF86Config file (let's hope it's not in binary/source form and unreadable).
I'm looking at you config file you posted. I don't have a lot of ATI experience (but have done my share of config troubleshooting with nvidia).
Also is there a log file /var/log file for XFree86 (there should be a few) and run these commands and post.

/agp/card cat /proc/driver/
/agp/host-bridge cat /proc/driver/
/agp/status cat /proc/driver/
/cards/0 And as root:
lsmod
