When patches are selected at the same time, the patches are not installed either. Without checking this box, updater works as expected (installing patches). More testing shows that the problem seems to occur only if some specific upgrades are selected. If I hand-select a few upgrades, the upgrade will usually work. If the updates that I select include the "amarok" package (not the kde4-amarok, this is just a KDE3 installation), then upgrades are not installed. Perhaps this is similar to bug 361497.
However, this is not the only affected package, when I select all packages and deselect the three ones related to amarok, upgrade still does not work.
So maybe something is wrong with the packages in question, but still the update tool should give an error message instead of silently failing. Could you please attach zypper.log. (See: http://en.opensuse.org/Bugs/YaST)

Just came to my mind: IIRC the updater uses zypper in, not zypper up -t package to do the package upgrades, right? You are right, opensuseupdater calls 'zypper -x --non-interactive in -l -t

OK, so it seems this bug is about ocasional dependency problems when running this command. So what doess currently happen if the updater gets <prompt id=1> (dependency problem) from zypper? Do you check for it to display a message like 'there is a problem with package dependencies which must be resolved manually ...'? Or do you just display error messages? I guess with "modify" you mean to replace the program with a dummy version to see which parameters are used in the call? Yes. You could also add a line like echo "kdesu --noignorebutton -d -c \"( $command ) > $out 2> $err \" " >> /tmp/myupdatelog.txt to the script to log the called commands.

I'm having a completely different problem with the updater tool now - it does not show me any available updates anymore at all. In YaST, I can see that there are updates available, but opensuseupdater-kde does not show them, even after I tell it to check for updates now.
I'll see if this has something to do with my setup or is a seperate bug, but it seems that it will be a while until I can provide the info for the bug discussed here.

No, this is not wrong, I guess my description was a bit confusing, sorry. In the XML file, the exact same upgrades appear as YaST shows them. Also, YaST is able to install them without any kind of dependency problem.
Just to avoid confusion, I want to stress again that this is not the same issue as the original bug - in the original one, opensuseupdater showed the available updates/patches, but was unable to install them, now it does not even display them anymore. These packages are shown in the packages tab if you enable "Show available upgrades" in the configuration dialog. These packages are treated as optional updates and the tray icon color is green because we don't want to encourage users to install optional updates.

The bug reported here also occurs if there are no dependancy problems at all (i.e., when YaST can install the upgrades without any questions asked), and also if only one upgrade is selected. Therefore I do not think that bugs #414284 and #414288 cover the problem here. Reopening the bug.

I was just able to reproduce the bug, with the package ktorrent-lang. I modified zypper-install as recommended in a comment above, and now know the reason why the command fails: opensuseupdater fails when the provider of a package changes. The new version of ktorrent-lang required a new version of ktorrent, which comes from a different source than the installed version. YaST simply installs the new version without question (does not ask for confirmation because of the change of provider), but opensuseupdater fails silently. A vendor change is treated like a dependency conflict. With the latest version of the updater applet the failed installation looks like this:

zypper.log shows that there is a dependency conflict for the patches (so I guess it's the same problem as discussed in this bug, opensuseupdater-kde does not handle these replies by the call to zypper).
