Configuration of database/databses is stored in /etc/my.cnf But I understand that the presence of /etc/sysconfig/mysql can be a little bit confusing. On the other hand adding datadir as an option to existing sysconfig would be much more confusing in case of several databases running. Moving /etc/my.cnf to /etc/sysconfig/mysql will confuse users from other distributions/OS and this sysconfig would be different then the rest so it will be more likely even more confusing.
