With the latest radeonhd from git (commit b991fe3d) I got both displays at 1024x768@60. Trying to change this doesn't work. As xrandr ---query --verbose returns with BadMatch (invalid parameter attributes), I got a newer xrandr from git.
The new xrandr should be able to impose the correct resolution with
xrandr --output DVI-I_1/analog --auto
If it doesn't, try switching it off with --off instead of --auto first.
That this different (IMHO wrong) resolution is chosen at startup is a
standard RandR problem.
