The problem was still there after rebooting. I booted another system and poked around and discovered a traditional problem ... There was a backup directory that is supposed to be a mount point that has another filesystem mounted over it. At some point it has evidently had stuff written to it when the filesystem wasn't mounted, and that's filled the underlying root filesystem. Ah well, solved anyway.
