It's not zypper, it's rpm that won't do it. These files are marked in their packages as configuration files that must not be overwritten, so rpm doesn't touch them. The only thing that could have been done would have been to check in the post install script of hte package(s) whether or not the pam script contained calls to resmgr and warn the user. BTW, if 'zypper dup' has this problem, so should any other method of updating have.
