There is no reason for Compiz to be running in runlvl 3 as there is no Window Manager loaded, it shouldn't actually start. Give specs of your system. Compiz runs beautifully on every system I've tried it on. How are you really determining that "Compiz" is the one causing system instability (as you say) .
