Did you try the "X Resize and Rotate Extension" already to adjust your display settings? http://www.x.org/wiki/Projects/XRandR
I used the nvidia-settings to set up the desktops (2 sep desktops).... I checked with xrandr -q and that shows the resolutions as they should be... the TFT on Screen0 shows resolutions from 1680x1050 down to 320x200. The LCD on Screen1 shows only 320x200 and 640x480 (although I know it supports up to 1024x768 and I have managed to get it working at 800x600 for a while.. not sure how though).
Start mplayer from commandline and check the output - somewhere it will show the scaling its going.
Ok,I did that, but I do not see anything her to tell me what is going wrong... (using MPlayer from the 10.3 repositories). I did some more testing, and when I am booted to/running 10.2 using the latest MPlayer build from the repositories, things work fine... this is using the exact same hardware and the exact same video drivers and settings.. my xorg.conf file is the same (generated by nvidia-settings)...
