You might keep bits of configuration, but you'll also risk inheriting bits of corruption. Save your data, clean up the rest would be my feeling. Don't forget your system has been crashing. That might be because of corrupted swap space, or corrupted binaries.
There have been reports of kernel crashes or locks, related to the last kernel update (2.6.11.4-21.9). I had to revert to the previous kernel (2.6.11.4-21.8).
