For no apparent reason the CPU utilization will go to 100% after I've been using the machine normally. If I look with top there are 3 candidate processes for hogging the CPU: gnome-settings, gnome-panel and nautilus.
Looking around on the net, the nearest thing I can find is a bug with gnome-vfs (in Gnome 2.8) that caused similar problems and seemed to be related to nfs mounted home directories (which mine are).
