I'm afraid of SaX or YaST only, they should overwrite my new settings easily. Please, is it possible to store this somewhere to disable to overwrite my settings when SaX or YaST generate XF86Config?

I have not had any problems in SuSE 9.0 with the XF86config file being overwritten. Of course I have not used SaX to play with the mouse settings since I setup the file either. Why not just make a copy of the config file? Either in /etc/X11 and call it XF86Config.2mice or make a copy to your data files so that it will be backed up and available to you in the future. I keep a directory of files of interest in /home/user/setup.
