It cleans up the source tree (like the Mr. proper product :-) ) and removes all files created during compilation, so you can start from beginning if something went wrong.
But it should also be noted that mrproper deletes the .config file created during any previous configuration, so you'll have to start from scratch or copy over an old one. Not a Good Thing (tm).
