I'd look for physical problems over O/S problems first. Linux might be driving the CPU a bit harder, but your main problem is those high temperatures in that system. Do you have any way of measuring the temperatures of the motherboard, and the ambient case temperature as well as the CPU temperature? That might be helpful in diagnosing the problem. Check to make sure that the HSF (Heatsink/Fan) is firmly in contact with the cpu die. Do you have a nice thin layer of heatsink compound between the cpu die and the HSF? I've had good luck with Arctic Silver thermal paste. How's the venting in/out of the actual case? Do you have a fan at the front of the case (usually at the bottom to bring in cool air), and at least one extra fan at the back of the case (usually at the top to vent hot air out)? Finally, you might just want to splurge on a more expensive HSF. Check out www.anandtech.com, www.tomshardware.com, www.hardocp.com, and other hardware review sites for their HSF comparisons/reviews to make up your own mind as to what's what in the world of heatsink/fan units.
