I am pretty sure it will overwrite it. Here's my suggestion, change your boot device to /dev/fd0 (you can either do it "manually" or using YaST). Test it. Then, do your windows reinstall (are you sure you need w&*&$?) and use your floppy to boot into Linux. Then, redefine your boot device (back to MBR).
