I remember reading somewhere that sometimes problems like this occur when using the mem statement. The recommended fix I read was to use an append statement exactly 1 megabyte below your total memory. Ie, if you have 128 megs, try "append=127M" in your lilo.conf file. Now this is a complete guess, but I wonder if it has to do with some machines reserving <1 MB of memory in the bios settings, and then not properly reporting that it's reserved? As I said, just a guess. I'd try the "append=127M" statement and see if it solves your problems.
