The problem now is that every time I exit the Xwindow system and KDE (my default X window interface, usually when I shut down the machine, and then start the X window system & KDE again my /home/user/.netscape/preferences.js file has been rewritten to so that the default mail directory is the Win95 Netscape mail directory again. This happens even though I also go back and edit Netscape preferences after I get into Netscape. The problem does not happen if I simply close Netscape and open it again without leaving X window system. This suggests to me that the problem is not with Netscape per se, but with another configuration file such as /etc/X86config (which I have checked to no avail).
It's not clear from your description if you ever tried this within Netscape itself (no editing of config files): going to Edit/Preferences/Mail Servers and then changing the directory at the bottom of the page.
